If the new gear meshes with and matches the new bowden cable but the movement length has changed, then I think you could be correct that they have changed the motor gearing which may explain why some doing this repair cannot get the motor and controller to learn the correct positions. But the gear teeth have to be compatible with the cable spiral they mesh with so that e.g 1 turn of the gear moves the cable exactly the same distance. It's not obvious from your photo what the difference is, unless it's the flattened (worn?) teeth on the left gear which appears to have less teeth? It's important that any gear you replace has exactly the same number of teeth and diameter because this is critical to the motor controller working out the sunroof positions. What was the OE part number for those gears and in fact all the parts you bought and did you give the V.W stealer your EOS VIN number? We can do some further research for you on them. I'm curious you could get internal gears from V.W when I thought they usually only sold the complete motor if its internal nylon gear fails (teeth ripped off), but I guess these are driver gears for the cables? At least you are doing the right thing and changing ALL the parts, because the Bowden cables are often the cause of motor gearbox failure and people ignore them.
